Maintaining clean water lines is a critical component of flock health and overall performance. Biofilm buildup inside drinker systems—though invisible to the naked eye—can harbor harmful bacteria, reduce the effectiveness of medications and vaccines delivered through water, and ultimately compromise bird growth and welfare. Implementing a consistent water sanitation program that includes both continuous flock sanitation and thorough between-flock line cleaning is essential to maintaining optimal water quality.

Continuous Water Sanitation

One of the biggest challenges with continuous water sanitation is consistency. A sanitation program must run reliably from flock placement to flock finish to be effective. Inconsistent application is often the difference between success and failure.

There are several options for continuous water sanitation, including chlorine, stabilized hydrogen peroxide, and chlorine dioxide (ClO2). Chlorine dioxide technology has gained significant traction in recent years, and for good reasons. I’m a strong advocate for ClO2 because I’ve seen it work effectively in the field.

Why Chlorine Dioxide?

Chlorine dioxide offers several advantages in poultry water systems:

  • Long lasting activity
    • Continues working as water moves down the lines
    • Helps ensure sanitizer reaches the end of the house
    • Although ClO2 has lower instant oxidation than chlorine or hydrogen peroxide, it has greater oxidation capacity, meaning it works longer over time
  • Effective under barn conditions
    • It is a selective oxidizer, so it is less impacted by organic matter
    • Provides ongoing biofilm suppression instead of short term knockdown
  • Flexible and equipment friendly
    • Works across a wide pH range (approximately pH 2–10)
    • Generally less corrosive than many other options
  • Compatible with supportive care programs
    • Can typically stay on while running supportive care products
    • Can run at lower ppm, reducing risk of inactivating products
    • Some supportive products may suppress free readings, but the total ClO2 remains, maintaining sanitation properties
  • When running vaccine stabilizers such as Lovit, live BVS probiotics (Gut Restore and Gut Pro) can be used alongside ClO2
    • Important: Always turn ClO2 off when running vaccines.

How Chlorine Dioxide Works

Most chlorine dioxide programs start with sodium chlorite, which must be activated with an acid. Effective activation depends on:

  • Adequate contact time between sodium chlorite and acid
  • Proper pH of the solution

If contact time is insufficient or the pH is not low enough, little to no activation occurs. This results in minimal biocidal activity in the water. This makes proper equipment critical. The right equipment ensures adequate contact time and proper pH for full activation.

Free vs. Total Chlorine Dioxide
  • Free ClO2 indicates how much sodium chlorite has been converted into active, biocidal chlorine dioxide
  • Total ClO2 represents the total amount of sodium chlorite present (both activated and unactivated)

Ideally, 50–75% of total ClO2 should be free, with the remaining portion available to activate as water moves through the system. This balance helps maintain sanitation from the injection point to the end of the line.

Testing Water During the Flock

Testing water only works if you know what you’re measuring. With chlorine dioxide, that means checking both free and total levels.

  • Common Testing Options:
  • Palintest kits – most accurate free ClO2 readings
  • Titration kits – measure both free and total; time consuming; make sure you have the kit that is made for the chemistry you use 
  • Test strips – quick and simple but less precise

Always test both after the injection point and at the end of the water line. This will tell us what is happening to the product and if it is getting to the end of the house. If it isn’t, we may have a high level of pathogens or biofilm in the line. 

Keep in mind: Chlorine dioxide is not the same as chlorine, so chlorine ppm guidelines do not apply. 

Always confirm acceptable levels with your veterinarian and organic certifier.

Cleaning Water Lines Between Flocks

Even with good continuous flock sanitation, biofilm can still build up. Between flock line cleaning is the most effective way to reset the system.

Between Flocks Best Practices

  • Clean lines immediately after bird removal
  • Clean again 24–48 hours before placement
  • Understand how products should be injected: 
    • Straight from the jug at 1:128
    • 2% solution using a 1:50 pump
    • 3% solution using a 1:33 pump
  • Leave cleaner in the lines for 24 hours
  • Flush thoroughly afterward 
    • Dyes can help confirm complete removal
  • Refill lines with a sanitizer such as ClO2

Using a peracetic acid product between flocks helps remove organic matter and mineral scale that protect biofilm.

Making Sure Cleaning Worked

To confirm cleaning effectiveness:

  • Swab the end of a water line before cleaning
  • Swab the end of another line after cleaning and flushing
  • Compare results and repeat cleaning if needed

For heavy scale buildup, the white bucket test is a simple check. Catch water during the final flush—if water runs clear, most scale has been removed.

Final Thoughts

Without checking free and total chlorine dioxide, we can’t be sure our water sanitation program is truly working or reaching the birds. Swabbing lines and monitoring sanitizer levels help confirm effective biofilm control.

Birds drink whatever moves through the water system. Consistent water sanitation and proper line cleaning are simple but powerful tools for protecting flock health and performance.
